  • Cannot specify Y in indexes read

  • cannot specify I in non-index read

  • dual index when the first it index + UMI (chip-seq example: y*,i8y9,i*,y*):
    - change run info to 3 indexes - fail
    - change run info to have non-indexed read between indexed reads - fail

  • can output indexed read with both the index and UMI but not just UMI
